same, my ship was ceased, i open the portal to the fight and when i clicked it it said something about an instance that didn't exist anymore, so the portal dissapeared and i eventually abandonned my whole ship

Just for this one: you can 'work around' this issue by pretending to respec with gold and then cancel the respec. You'd have to de-allocate one passive skill first, but don't apply the changes - just cancel them. Quit out of the interface and stop talking to Faustus. Then you can respec normally.
