change all nodes in the tree to flat values, rebalance values on gear accordingly

That's actually a pretty darn bad idea, as are most flat values on the passive tree.

Why? It's simply not proportional. You can balance it for late-game, in which case the flat values are huge early game and provide too much value then, or balance it for early and have the flat values irrelevant late.

Percentages are the best method for the passive tree in most every situation.
