I don't know if it's been asked yet, and don't think I saw it on the FAQ. Will Forbidden Flesh and Forbidden Flame jewels apply to these ascendancies, as in, if I take Disciple of Trialmaster(?) can I get a forbidden flesh/forbidden flame jewel that has an ascendancy notable from Polytheist?


No, FFs are from original ascendancies.
This is so, so damn cool. I really hope PoE 2 continues with heavily-themed ascendancies and we see more like this in that game, even after these go private-league-only. It's fun in a way that PoE updates so rarely are (understandable, since there are so many considerations that have to go into things that impact leagues or might go core, but still... it's refreshing).

I want all of these (with whatever balance changes happen during event) to go core alongside the base ascendancies. Expanding the ascendancy roster has always been one of the areas that GGG have been too conservative about and it a great place to experiment on mechanics. As PoE1 goes parallel with PoE2, I hope GGG allows themselves to get experimental and liberal about league and event changes and additions.
