Don't care what everyone says... I hate Breach.
It's not surprising that prophecy and torment leaguestones are not popular, since they are in core game even without a leaguestone. But if you add "20% to have prophecy on map" to prophecy and "Next are will contain AT LEAST 1 tormented spirit or "Next area will contain ADDITIONAL tormented spirit" they would be much more popular.

While tempest leaguestones are the least consistent and maybe the most dangerous leaguestone, while not providing any reward. Nobody wants freezing or even more dangerous tempests on their map. You've added "20% more quantity" to onslaught lreaguestones, but with tempest leaguestones you could've add "20% more rarity" mod.

On the other hand rampage leaguestone are also not popular. The problem is that builds are very fast in this meta, nobody cares about MORE speed clear when you already clear maps in about 1 min.But what can improve this situation is that if you add more defensive mechanic, as example "Players in rampage receive 10% less damage" or anything like that.
My point is EVERY leaguestone should provide either advantage, new mechanic or reward, otherwise it'll be pointless to run.

Lol, it's not that Breach/Nemesis/Perandus were the most popular, it's that they give the most profit.

A Dreaming Breach Leaguestone of Splinters (gives Chayula breaches with more splinters) stacked with Nemesis Breachstone of Abundance can spew out maybe 30c worth of Chayula splinters per Breach. Of course they'd be farming that.

And of course Tempest and Rampage aren't popular, not only do they not produce reliable cash OR exp, they force you to do weird things in a map to get benefits that suck.

And actually, if Breach's drop rate on magic stones weren't so damned rare, they'd be top of the magic leaguestone rankings list too. Their drop rate just seems to be extremely poor.
I didn't really choose which league stone, I just run all of them ;)
How to fix leaguestones: no more white leaguestones. Ta-da, hire me GGG!
(2-3-2019) Buff underused skills (3.23?!)+ selfcast, stop nerfing defense, build in threshold jewels (3.23?!), implement D3-style looting, add death log + MTX preview, actually rework flasks, stop balancing around the .01%, unnerf Harvest, ADD NEW WAYS TO LEVEL, finally implement Loot 2.0
lol, not really surprised that breach was #1, but was surprised that nemesis was #3 and not #2...
also was not surprised that tempest was lowest considering the fact that there is not one reward (because you know... who wants to die to random spaghetti lol)

I think the drop rate has a huge factor on your statistics and do not give you your true data. If given the opportunity to chose which ones you could use and in what combinations freely as such would yield a better statistic than what you had posted. Especially in the SSF league. As such if the stones were to be purchasable from vendors would yield it more true than what is posted.
