Can't access Endgame content

Anyway, I have just recently beaten act 6 on my second character, but after waking up in the zig hideout my quests kind of went haywire and it told me I have to speak to The Hooded One to leave act 1(which I can't as I already have) and that I needed to go to act 2 to go into cruel, Even though I had just completed act 6.

I got the Legacy of the Vaal quest off my screen by going to act 3 and stepping through the Time Portal. But I still cannot access the Maps device, if I click on it it opens the Way Point map. So, I have completed the game, am at my hideout, but I don't have an Atlas perk tree and can't use waystones as the Map device doesn't show me the right map.
