I deal no Phys damage at all. (Poison Molten Strike)

That's a local mod, and should affect base attack speed on a weapon. More information is needed to say more.

So where did you see the problem? this weapon already has local aps mod, enchantment will stack with it, so you'll see like 1.62 aps at 20 quality. It may not show big difference on your skill tooltips, as the enchantment is quite weak

Probably because you lose base physical damage

Yes, but your damage comes from conversion, and so affected by both phys and fire modifiers for example. Read wiki on how damage conversion works.
