"+2% chance to contain other Extra Content" will not give you an extra chance to spawn additional harbingers, right?
same for "Your Maps have 50% more Base chance to contain Extra Content" ?
actually i have 2 questions:
1) do these lines apply to things like harbi?
2) should they apply?

E2: just for clarification; things like "8% chance to spawn 20 rogues" will get neither +2% nor 50% increase right?

The nodes that remove x content from spawning and grant an additional 2% chance for other content probably will have no impact on guaranteed content.
Harbingers, essences, strongboxes, and shrines are guaranteed content, as an example. You grab a node and you are guaranteed a minimum of 1 harb/essence/box/shrine per map. No odds. You just get it.
The "other content" they mention probably refers to content on the tree that has nodes like "1% increased chance of spawning x" or "2% increased chance of spawning x". You can see this in odds to find an expedition, for example.
Bring back race seasons.

Patch notes listed the 10 different things that this applies to:

3 Added a new Atlas Notable Passive Skill, Ethics Review, which grants "Your Maps have no chance to contain Metamorph Encounters" and "Your Maps have +2% chance to contain other Extra Content".
4 Added a new Atlas Notable Passive Skill, Fungal Remission, which grants "Your Maps have no chance to contain Blight Encounters" and "Your Maps have +2% chance to contain other Extra Content".
5 Added a new Atlas Notable Passive Skill, Loved by the Sun, which grants "Your Maps have no chance to contain Abysses" and "Your Maps have +2% chance to contain other Extra Content".
6 Added a new Atlas Notable Passive Skill, Ominous Silence, which grants "Your Maps have no chance to contain Mirrors of Delirium" and "Your Maps have +2% chance to contain other Extra Content".
7 Added a new Atlas Notable Passive Skill, Sealed Domain, which grants "Your Maps have no chance to contain Legion Encounters" and "Your Maps have +2% chance to contain other Extra Content".
8 Added a new Atlas Notable Passive Skill, Secular Focus, which grants "Your Maps have no chance to contain Ritual Altars" and "Your Maps have +2% chance to contain other Extra Content".
9 Added a new Atlas Notable Passive Skill, Straight and Narrow, which grants "Rogue's Markers, Contracts and Blueprints cannot be found in Your Maps", Your Maps have no chance to contain Smuggler's Caches" and "Your Maps have +2% chance to contain other Extra Content".
10 Added a new Atlas Notable Passive Skill, Trade Embargo, which grants "Your Maps have no chance to contain Expedition Encounters" and "Your Maps have +2% chance to contain other Extra Content".
The base chance for each is 8% I believe. So block four of them will double your chance for the remainder.

Those nodes will not affect Harbingrs, Rogue Exiles, Invasion Bosses, Beyond et.c. Unsure about Strongboxes since they always randomly appear.
That being said, Harbingers are a pretty bad league mechanic for profit unless you're going all out with Harby sextants. Most other league mechanics that do get affected by thse new mods are WAAAAY better than Harbinger and it's going to be far more profitable to focus on them.

but that makes it perfect for early-league low-invest atlas.
