So for example i have a 5linked 6 socketed armor. What calculation should i follow? For 5S or 6S? Does the it calculate for linked sockets only?

It calculates for all sockets thus linked or not does not matter

Yeah it's tricky since the exact 5 that you need will be covered somewhere within the combination of 6 sockets - you may hit your right colours BUT the trick will be getting them within your 5L! Not sure if there's a better calculator out there - there may be.
